Writing in Star magazine, the 22-year-old addressed the speculation that emerged last week when a source claimed the couple's four-year relationship was over "for good".
She said: "It's my private business, but we haven't split!
"We clash and we have ups and downs, like most couples but people hear about it because we're in the limelight."
She added that, despite rumours saying she had moved out of the couple's Cheshire home, they were still living together and their romance was "fiery" and "passionate", but revealed they did "truly love each other. And when you find someone you really love, you work through your problems."
Last week, a source was claimed to have told The Sun: "Helen and Scott break up every other week. It is something all of her friends have got used to. But the fact that she's told close pals it's all over is a new step.
"She loves Scott, but thinks breaking free will give her a new lease of life. The fact she is talking so publicly about 'the end' means this could be it for good."
The rumours followed a message left by Flanagan on social networking site, Twitter, last week which said: "New chapter, got to be happy."
The couple have been dating since 2009.
