Reverend Scott Rennie, who is gay, made the comment following a church vote on the ordination of gay ministers on Wednesday.
Rev Rennie was appointed in 2009 but the move proved so controversial that it caused a severe rift in the church.
Speaking earlier this week, he encouraged his colleagues that oppose the issue of gay marriage to now debate the issue with him and share their views.
At the annual Kirk's Assembly meeting, Mr Rennie told reporters: "I have no doubt that in the next while the Church will have some reflection on marriage and marriage as regards same-sex couples.
"I hope that in time, and it's up to the Church how long it takes, I hope the Church will just come to see 'marriage'."
Despite the Scottish Parliament supporting and passing same-sex marriage legislation in February this year, the Church of Scotland opposed the move.

Call For Church To Accept Gay Marriage
