The 57-year-old confirmed the news via his Twitter account following media speculation.
No date has yet been revealed for the ceremony, but it is understood the couple registered to marry at a registry office in Norfolk just before the Christmas holidays.
Confirming the news on the social networking account, he told his followers: "Oh. It looks as though a certain cat is out of a certain bag. I'm very very happy of course but had hoped for a private wedding. Fat chance!"
He later added: "Thank you all SO much for your kind congratulations. Deeply touched xxx".
A spokesperson for the comedian later said: "Stephen Fry is very happy and proud to say that he has set the wheels in motion for a wedding sometime in the future but no date has been set due to a busy work schedule. He has no further comments to make at the moment."
Fry and Spencer, 27, were first spotted together last November, but it is thought they started dating last summer.
